At the diesel shop they ran a compression test and found that all the cylinders were operating on the low end of the tolerances, but the #4 cylinder was even below tolerances. Outside of pulling the head, there was no way to know what was causing the low compression, so I decided not to mess with it (in hind sight, I should have done it right then).
They also told me I needed to rebuild the injector pump because it was waaayyyy below specs in its output pressure. So I had them go ahead and rebuild it. After another 2 weeks they still weren't able to get the pump right. They would put it on the stand and it would work, but when they installed in on the engine, it wouldn't work properly. Now this is a highly specialized Bosch/Denso service center but they couldn't get the electronic pump to work right. Finally, we decided to swap out the electronic injector pump for a mechanical one - which also meant running a throttle cable to the accelerator and doing away with the factory fly-by-wire acceleration system.
