If you install it over the drain holes in the bottom of the door then that's a different issue and id say the water would then be trapped.
I installed mine all 1' from the bottom of the door. So if anything pools it has a bit before it touches.
But in saying that even the foam I used is closed cell so won't absorb the water.
I definitely want to Dynamat the doors when I get around to doing the stereo. How hard was it to cover the inside of the door? Not much access room. Just cut into small pieces and do it that way?
