The only way to align the universals so the spigots are identical position either end is to rotate shaft on the splines. You may have to have your tail shaft rebalanced.

Ive been getting a real clunk in the drive train recently and got under the y60 shorty today for a look.
the Diff backlash was clunky and so was the transfer gears but what surprised me was the sound in the drive shaft spline.
I greased the spline via the nipple and the clunk is gone now.
Just goes to show that even if the rear diff has wear in the spiders, that spine can be the actual problem.
Id say the drive shaft spline is probably worn out though.
Purchased a good second hand front diff head for it today as there was a tad too many big bits on the magnet last oil change and will do the rear as well as the drive shaft.
Good thing about these trucks is that the parts dont break the bank
