It would need the clutch on the air con to be locked on for it to effect that.
The outer of the clutch is always spinning and when you hit the ac button its energises the electomagnetic field...

When installing the new engine make sure you do the timing belt and set the cam timing as a skyline rb30 not as a vl rb. The skyline runs 1 tooth advance over the vl and produces more low down torque...

Its not that bad at all. If going EFI with out the turbo expect a torque drop due to the shape of the manifold. Also look at the r31 skyline for the injection kit. If you advance the cam timing as...
