I don't think it matters, but I thought I just ask anyway.
Is there any issues with taking out the main battery for a couple of weeks.

Nope....none I could possibly think of. You will just have to reset clocks and radio presets.

Even better would be to put it on a quality charger to give it a refresh.

Radio is wired up to aux battery so no problem there.

Just disconnect it then and leave a piece of rubber mat under
terminal to protect from touching when bonnent is closed

If its out of sight, just leave it in. Maybe jack up on side and take a wheel off

Im old school so I'd store them either on a rubber mat or some wooden boards.
I'd also give them a good scrub with some hot soapy water, before installing again
Well thats what I'd do lol cant hurt eh lol

Someone told me that disconnecting the battery for just a fw minutes can re-set the computer (which he said is good thing), after which the vehicle then re-learns your driving (acceleration etc...). Not sue if this is correct or not, but he seemed quite honest about it.

Sound right if cleaning the MAF for example disconnect the battery for half hour or so
that way it will re-learn any new maf values,

Precautions
I'm lost a bit about what you meant by precautions.
No battery means, no alarm, isn't it?!
