There is a few causes for this. Pump timing as you already said. The fuel cut solenoid or the other one is if the springs are a little soft in your injectors.

Double check timing. Did they replace the fuel cut solenoid when you got your pump rebuilt.

I had this issue in my old petrol hilux it turned out to be heat soak through to the carby so fitted a new gasket which stopped it, can't remember what it was made of sorry.

What do you call run on. A big shudder when you turn it off, or does it run for a few seconds?

G'day Mark,
Big shudder after shut down means the starter motor right???

Diesel run on. The engine turns over for to long after shut down. Mine still does it occasionally But only every once in a while and only for an extra turn at the most.
I would try and retard the timing and see what happens. Just a little bit at a time.

Still no resolution it seems.
Mine has the same problem. For the life of me i cant find a fuel cut solenoid...have an inline injector pump not VE type.
If been told....leaking injectors....
