can anyone tell me about cleaning all the crap out of the intercooler?

If I was to do the complete clean out what is the best way to go about it?

How do I redirect the crankcase breather to a "catch can" and do a neat job of it that is up high in the engine bay?

Whats the best way to go about dealing with the little drain hole in the bottom of the airbox?

Cleaning intercooler - I'd use carby cleaner or something like that. Spray it in, swish it around a little and get a bottle brush or rag in where you can.
Hose it out and then blow it out with air. Repeat until it ran clear. Then leave it to drain in the sun.
To re-route the crankcase breather, find the hose that goes from teh PCV to the vacuum side of your inlet.
Plum a suitable hose from the PCV, rocker cover breather to your catch can. Then plum another line from the catch-can outlet to the vacuum side of your manifold inlet. Or where the existing line went into.

I found diesel can be good for baked on gunk as well for the initial clean you could try soaking it overnight.
